Seems like a wealthy person's toy/puzzle to me. Maybe it came with a set of wooden balls to fit into the holes.

That doesn’t explain why it was predominantly found in military locations.

Maybe all of those variations are ways to demonstrate mastery, like asymmetry of all the holes might demonstrate a certain skill.

I don't have an opinion of the overall hypothesis.
